Yes, and how they are cut is up to you, and what they need for clearance. I usually use a jig saw, and also remove the inner fenders before cutting. I make marks on the frame and fenders before removing, so I have a reference. Then bolt the headers on the car and measure from the marks to the various tubes. After that I transfer the measurements to the inner fenders and cut them using a jigsaw and sometimes hole saws for corners. Occasionally a little more trimming may be needed if you're cuts don't allow enough clearance. I've also used an angle grinder and a parting wheel, but they don't do round cuts, just straight.

Remember one thing. When the exhaust system is 3" and hooked up, your engine wont care if the collectors are 3" or 3.5" The only time that .5" difference would show is with open headers. And even then I doubt you could feel the difference, you'd have to measure it.
