Default Window won't close all the way

My GF has a 99 v6. When she got it the window didn't work at all, but we could hear the motor running. I got in there and it turns out the rivets had either corroded out or sheared off. I treated it as a broken motor and drilled out the rivets, drilled new holes and reinstalled the same motor (which was a treat). But now the window won't go up all the way in the front. The back seals perfectly, but the front 5 inches is at most a half inch away from the seal. I can pick the window up to where it should seat correctly, but it just falls back down when i let go. I'm not sure if i installed something wrong, or if the guide arms are bent or if a clips broken. Any ideas?

Are the rivets that are holding the window regulator in good condition, are they bent or loose?

the window regulator is the giant "X", right? (i know my way around an engine, but i'm lost in this rats nest) i'll check them. if they're bad, i'm assuming i'll need to drill them out and replace with bolts, like i did for the motor. correct? how do i get at that (since its in a bulletproof shell and all)

This link might help. It has pictures of everything. I have never removed the window regulator from the door but I have replaced the motors. From what I remember, it looks as if you will have to remove the window from the regulator and some how, work the regulator through one of the holes, in the door. Maybe someone else who has removed one will post. Good luck.
