Sounds like the engine harness. Removing that harness it part of the engine replacment process. So all you need to do is find one to replace it.
Wiring harness does reach into the car. If you decide to put the 3800 back in PM me an email address I will send a PDF that gives you a step by step on how to replace the motor. There is a section that covers removing the harness from the car because it is a lot less work to remove that harness with the engine.
Done forget to grab the GM manual off the link in the manual section.

If you look in my photo album there is a pic or 2 of my 3800 with what looks like a mess of wires on the top of the engine, and my car half taken apart. Well the car is 1/2 apart and the harness was removed from the computer and firewall (plus a couple places in the engine bay) and layed over the top of the engine. It came out easy that way and when I put the new engine in, it went back in the car that way. Easy peasy!

OK I'll take a look at it I'll also hopefully get some pics this weekend so u guys can see what I'm dealing with I know basically what I'm dealing with I'm just not a great wiring person I sold an 86 trans am because I couldn't figure out the wiring to the taillights biggest mistake car wise I've ever made it was an original 305 car carbed and bored to 327 with 202 heads and a 700r4 with a stage 3 shift kit I could never break the back tires loose it just gripped and ripped

The 305 punched to a 327 is cool but they didnt put out the same power as the original 327s. The 327 is my favorite chevy engine and I would love to build my Vortech 350 in my truck into one and put it in a classic truck (with the FI) Only problem is getting a crank for my block that is stroked for the 327 is big $$$. A 400 Vortec crank will run $600-$800 but the crank for a 327 Vortec is $1500-$2500. Oh well...
