Chances are if the problem started immediately after you changed plugs and wires, it is related to that process. Either in the parts that you changed or something you accidentally did while changing the parts. I seriously doubt it would be muffler issue.

 

Are you getting an SES light? What code(s) If plugs and wires are ok, and you still have a misfire, check the coil packs...
