All the stock hoods are going to be the same. On my 84 with the stock air cleaner and an Edelbrock intake the air cleaner would rub the hood insulation. The Edelbrock was 1/4" taller than stock. The stock cleaner has a drop base. If you don't have a super tall intake then a drop base cleaner should fit.

the high rise intake is your problem, you either need to get a stock height intake or a cowl induction hood. if youve ever looked at a stock cabred thirdgen, there is less of a inch between the air filter and the hood, even on the tpi cars theres not a whole lot of cleanance.

do not use fiberglass over a metal hood cuz when i got a cowl put on my car they used the old steel hood and not a fiberglass one and 2 weeks later it blew off on the highway at around 150km. spend the $$ for an after market true cowl

the only way to do a fiber glass scoop to realy last, is to put it on from under so the lips around the cowl are under it and going up thru(so it cant just blow off) they'll stay on that way from the ones ive seen, but they are realy prone to crack and break after a while. its worth the money to get a realy cowl hood, but if your set on making your own, i built mine with a prestamped metal cowl, and welded it to the old hood, took a bit more body work then i would of liked to do and more filler than i want on my entire car but it did come out very well in the end, but in the end the cost difference was less than $100 from a premade cowl hood.
