You can order floor patch panels from several places. They come as either individual front and rear, or one each front, and one each rear( right and left).
Biscay's Classic sells them.

You'll need to cut out the old floorbaords, but don't do so until you have patch panels in hand! Clean the area thoroughly with a wire wheel and a drill motor. Then lay the panels on top the floor and mark around them. Cut the floor out slightly smaller than the patch panel so you have 1/2"-3/4" overlap.
You can weld the panels in (best way!) or pop rivet them in and coat them with spray on bed liner to seal them up inside and out.
Lots of work, so I hope the rest the car is nice enough to deserve the repairs!

I can't remember where but there's a company now producing the entire floorpan from front firewall to rear seat as a one piece deal.

If you're losing the frame also, I'd seriously consider dumping the car! You're getting into really major dollars and work, (and again) unless it's really nice otherwise, not worth the time and money.
