Did you order the wrong manifold, or did they send you the wrong one? If it's Summit's screw up, they should pay for the return shipping. That's standard business practice, so raise hell if they don't.
You don't want to put sealant around the bolt holes, but you do want to coat the bolt threads with RTV. You would want to remove what's on there, otherwise it could throw off the fitment. If you didn't schmootz it on, you might be able to pick it back off.
Oh, now I see you added a pic. Definitely remove the RTV from the valley ledge, and from the gasket if you can get it off cleanly. And you don't need or want to run it up the gasket like you did. Just run it up to the gasket and make sure you have a dab where the gasket meets the block.

Bummer! But as Camaro 69 said, Summit will pay return shipping if it's their fault. They've always treated me right on these things, even when it was their vendor's fault. Goodmark took 3 weeks for next day air I paid and Summit returned all my shipping costs. (twice!)

Well got it figured out.

It was my fault, the kit I ordered came with the wrong intake. The kit I needed with the correct intake (and that was the only difference) is $40 less than the one I ordered. So $40 refund - $38 for shipping the intake back = +$2 to me ***WIN!!!!. But now I have to play waiting again. Maybe I should work on that broken extractor again .

well bad news, the refund was $36 so I am out $2.

But the correct intake came yesterday and I put it on last night. I laid down the sealant, set the intake down, finger tightened the bolts, let it sit for a couple hours, then torqued it down incrementally per the instructions.

I am thinking the only hurddles now will be the fuel line and the throttle linkage. I am thinking a flexable braided fuel line, if there is such a beast. Since the existing is an aluminum looking one that was touching the block anyway. The throttle shouldnt be too much issue since it is adjustable anyway, but we will see.

You can buy flexible braided line with special AN fittings, or just use a hose clamp on each end. (don't forget a fuel filter!) Linkage is adjustable, but may not reach. Just have to give it a try. Probably need an insert fopr the throttle arm on the Summit carb, if it didn't come with one. I know Holleys always have a big hole that needs insert to reduce it to linkage size.

Is anything ever as easy as it should be? Of course not.

The ignition coil mount doesnt fit, the temperature sensor doesnt fit, the alternator bracket doesnt fit. I'm not sure if there is anything else to not fit, but I'm sure I'll find it.

No big deal though, all that stuff needed to be replaced anyway.

You could mount the coil on the firewall, put the temp sensor in the head where it should be, then just deal with the alt bracket.

Okay, coil was my mistake, I just moved it in the bracket after cleaning it up a bit and it fit no problem. Where in the head can the sensor go? I just blocked off the hole in the intake for it for now. I think some drilling in the bracket and the alt will be okay too.

Usually the temp sending unit goes in the left head, between the #1 and #3 cylinders....provided your head has provisions.
