Default Shift...Grind Grind

Alright I have a bit of a problem when I shift from 2nd to 3rd and 3rd to 4th. I installed a short thro shifter about two months ago but didnt put the "stops" in the shifter because i read somewhere that there were already stops or something. Anyway when I shift I get smooth shifts from 1st to 2nd but when i go into 3rd it grinds like i dont have the clutch in all the way. the same thing happens going into 4th. sometimes it wont even come out of 4th gear but when it does it shifts smoothly into 5th. Im just wondering what this could be and how big of a prob it would be to fix....dunno if anyone has had this same problem or not but i figured i would check here before i had a mechanic look at it and say its something its not....Just got my car back from getting the water pump replaced like 2 weeks ago so that put a dent in my pocket...lol not having much luck
