heres a pic of the purple plug im talking about. Not the 02 in the pic. It was definitely hooked up before because its clean where it was plugged in and dirty where it was exposed.

Oh, I see. That's not a purple plug and it's not a purple wire. The purple part you see is just a silicone seal for the GM "weatherpack" connector. That 3-pin connector is for the camshaft position sensor.
That whole harness branch is supposed to be on the upper side of the rocker cover, not the lower side. The connection to the camshaft sensor is a tight one so you'll need every inch of harness you can get. See how the sensor has a nub that fits into a hole in the canister purge solenoid bracket?

Well, we got it all back together and the car tried to start the car and it ran absolutely terrible. Shook really bad and didn't want to idle. We double, triple and quadruple checked the firing order and everything is in the right order. Pulled the #3 cylinders spark plug boot off and it ran the same without that cylinder. We pulled that cylinders spark plug, put the boot on the spark plug and touched the electrode to ground and its getting spark. My buddy thinks its that cylinders injector. The exhaust is smoking some and smells like unburned fuel.
my questions are
1: Would it run as rough as it is with only 1 cylinder not firing?
2: Can i swap out injectors without pulling that intake plenum off ?
3: Any ideas of what i should try?

I've decided its probably fuel injectors crossed up. I've decided this would completely make sense and completely possible from when we put them on that we didn't get them right. Problem is now i don't know where to find which injectors go where. I didn't find it in the haynes manual

I was going to say that it sounded like the cam timing is off but I can't remember how far you had the motor apart.
You could very well be right about the injectors being an issue but all 6 injectors are the same so it doesn't make sense to say the injectors are crossed up. You can hook up the injector wiring harness wrong but the cylinder number is printed on each injector connector. Did you see the numbers?
