I replaced the clutch master cylinder... and now it shifts much much better. The pedal started to feel really spongy... so I decide to replace the master cylinder to see if I would have any luck with that and that was pretty nasty when I took it out... the fluid was really gunky and black. Also I think part of the problem was that I didn't bleed the fluid after I replaced the clutch in the first place.
