Below is a video that explains how a PVC system should work. If you got it backwards and the crank case has pressure that would make a lot more sense. For you to have Vacuum that would mean your freash air inlet was plugged and your PVC system was pulling way too much vacuum.

As a motor wears it is very common for the blow by to over run the ventilation system and push oil into the PVC vavle and the freash air inlet. I am pretty sure your 3800 pulls freach air from the throttle body, this is already filtered air that does not require adding a seperate filter.

If the PCV valve was pulling a lot of air into the intake manifold the result would be high idle. When you take off your oil cap the idle should go up because you are allowing more air into the motor.

So the air is routed directly through the intake plenum?

Yes, theres a hole in the TB, that goes into the pcv hole and then back threw the plenum and then down threw the lower intake, pass side head to the valve cover area.

Since your crankcase isn't venting properly, make sure all those passages aren't plugged. As well as the PCV valve which you might as well just replace.

What would cause the pcv system to clog up?

Oil gradually sludging up from natural ring blow-by can be one way. Or if the PCV valve was clogged, either this one or one previously. That could cause the vent side to build up with oil fumes and sludge due to poor crankcase ventilation.
