I'm getting my fuel pump replaced, and I was told they found two o rings on the pump. Is that bad?

If you mean they found 2 o-ring where there is only suppose to be one? Yes that is bad. In some cases the one o-ring will push the other o-ring out of the way and not hurt anything but in any type of compression seal its going to make sealing almost impossible.

One of the biggest killers of transmissions is when a DIYer changes the filter but does not get the old seal out, They install the new seal on the filter and now you have a internal leak. Same thing with oil filters, you always check to verify the seal came with the filter.
