Do the cutouts negatively affect the exhaust flow when closed? I would assume they do on ones I've seen that are like a Y, since the exhaust would create turbulence going into that dead-end. Anyone seen any better designs w/out this problem?

The amount of air coming out the closed cutout would be the same when its closed compared to having no cut out at all. The air might be slightly more turbulant but it won't hurt the amount of air getting out. Now when open, thats a whole different story. But I would never put a cut out with stock manifolds, I just don't think it sounds good at all. .02

So are you saying the increased turbulence is not a negative on performance? I would assume it was.
