No, As long as you got the correct PCM for your car a factory tune is a factory tune. All V6s with automatics and AC will have the same tune.

At some point the PCM is encoded with the VIN number. The system checks to see if the VIN number in the security system and PCM match before it will start. I think this is 96 and up but I am not sure.

the comp in our cars does not care what car it is in to run. The security in our vehicles is provided by the BCM and all that does it verifies the chip in the key and then enables the fuel and starter relay.
You see the VIN verification in the newer vehicles and some 00+ high end vehicles like the Corvette. Basically the BCM in those vehicles asks the PCM what its verify code is and matches that to what it has stored. The PCM and BCM generate the Verify code based on the VIN. A new BCM will usually accept the VIN from the PCM when it is first installed thus only one unit needs to be programmed.

I pulled a bunch of parts from a junkyard 94 V6 auto (which is what I have). One of the parts I got was the PCM. I swapped it into my car just to see if it was good. It's been in there for almost 6 months and was a-okay from the first startup. So I can say from personal experience that you will not have PASSKEY or other anti-theft problems with a 94 PCM swap.
