Engines do not go out of balance on their own. Was anything changed? Pistons, rods, crankshaft, harmonic damper, flywheel, clutch, flex plate, torque converter.
Does it happen in neutral, or when driving?

Yikes. That must have been one big rock to even get to the pan. Regardless, there is still too little information to go on. Find out the car's past. Otherwise, I suggest you find a trustworthy technician and have him take a look into the matter.

The clutch job may be the problem. You can try unbolting the pressure plate and rotate it till the next set of holes line up and bolt it back down. & see if the vibration changed. You should be able to do this whthout removing the transmission.
