Put the raised side towards the headers. Gasket surface of the heads are flat, headers can tend to be irregular.

make sure bolts are long enough. you want the bolts to go in a ways, remmeber these are aluminum heads so more than a couple threads in are needed to insure the threads in the head can hold without stripping.

ugh i hate these headers man they are giving me nothing but trouble. so i had to reuse 2 of the old bolts just to get 4 of 6 of them in on the passenger side. the other 2 are not threading in with the old bolts or the new ones... drivers side i need 1 more bolt to go in but its not threading with the old or new bolts as well.. at this point i might just say **** it and leave them as is and put everything back together its almost winter time and i want to drive my car it just got a new clutch new driveshaft and new headers and i havent driven it since like wtf these fbodys make me want to kill myself like ****!!!!

You may need to egg out some holes on the headers with a drill, had to do that before. With the old school engines the ports were symmetrical, yours may be too. So you could lay the original manifold over the header, flange to flange, and see how the holes line up.

i checked everyhole with my bolts and with and without headers in. without the headers they go in there perfectly no hassle. when i put the headers on some of them go in without a problem paseenger 4/6 drivers 5/6. at this point ive given up and i am putting everything back together. as soon as it starts im going to the muffler shop to finish my exhaust and i will have them change out my headers bolts for new ones. they are charging me 30 bucks to put the exhaust in and i havent asked how much for replacing the header bolts but it shouldnt be that bad. this week i should have some pictures and videos of the exhaust finished. my headers do line up perfectly i have checked them with a small camera to see down each hole. at this point im annoyed at it so ill just have the muffler shop finish my exhaust and call it gravy

if you have 4 clean studs around you could put them in and set the header up to see if its just one hole or if they are all off a little.
