I had a harwood on my 84 and thought about this.
I was thinking a smaller air cleaner lid just the size of the filter so it is opened around it. Or the k&n filter top.
A plate with a hole in it riveted to the inner structure to close off the rest from the cowl opening.
Seals on the plate and cleaner bousing.
Possible due to the lines rain will blow off the windshield but you might not have the high pressure there like the originals. And if the rain is still a big worry the air cleaners pick up from the front where water could still get in from while driving.

I got the k&N filter top for my air cleaner then some thick foam and thin sheet metal from the hardware store. I made th foam into a ring that fits around the base of the aircleaner lid that seals up against the hole in the hood and wrapped the foam ring with the sheet metal to insulate it from the engine heat and give the foam some suport. Works great, when you open the hood after driving around the filter top is just as cool as the air is outside...
