Default Door glass alignment problems

During restoration installed new goodmark doors with original glass. When the window is rolled up it doesn't align right and make a good seal. Had a glass guy adjust it the best he could but it still isn't right. Would replacement glass change anything? Any thoughts?

Just had same problem with my 69 restore. Changing glass won't help. First I had to retap the 2 screw holes on top of door, the ones to the back( I used self cutting and taping screws). This allowed me to move glass to the front more which made for glass to quarter window seal very close and front post. Next I did a very small adjustment to quarter window stop. Then corrected up stop on door window. Last I corrected the door window angle to make it fit clean to top weather stripping. I changed the chrome moldings and seals on quarter seals and found this was also part of problem on my car. The pieces that held them in were not letting them fit tight to glass. I remover the small rubber that held it in place and installed them using the poly windshield install seal glue. This allowed it to fit tight to quarter glass the full length of the glass. This made for a perfect seal door glass to quarter seal. Hope this helps.
