I would guess the frame is twisting the motor mount. If you push on the top of both struts does it move away? Are they the correct mount?

they should be. i was think since the motor is out that might be why and when i put it back in the car it should clear better

Could also be that the motor mount is worn and compressed. Are those rubber or urethane? Any excess gappage between the bottom of the cross bolt and the mount (if you can see in there)?

so long as the trany was setting low mine didnt hit. once i got it in the car it was up against the steering rack. not bad all i had to do was move a plastic holder for the tubing. its still very close but its a 5.5 qt pan and is a little lower than stock.

I noticed that you have the transmission jacked up. Once you have it all installed in the car, and the transmission is sitting at the correct level on the cross member, the engine will tilt back and the oil pan will clear.
