I've kind of got the same problem at times. From what my grandfather said, there is a breaker between the fuse and switch that tends to overheat, and it will just shut off, until it cools down. Once the breaker cools down, you can roll the window up some more until it overheats again. I'm not sure how to fix the problem.

The early 4th gen cars had a problem with the driver side switch, and it was upgraded later. There is a circuit breaker in the circuit and if the motor draws too much current it goes open. After it cools down it will power the motor again foe a few seconds adn go open again. When this happens either the motor is bad or the window mechanism is broken, binding or in need of lube.

In any event, the first thing you need to do is to takethe door panel off, and then check out the innards. If everything looks okay, give the mechanism a lube job, including the window tracks (use silicone in the tracks, otherwise you will have a mess). Try the window again, if still bad swap the motor.
